Plans underway for a sub box in the space saver well, and bevel mounted in the rear floor panel.

Provided I'm using a sealed box, is it possible/suggestible to put a clear perspex cover over the sub faces, in order to make the floor level flush? Will this affect sound quality? I rather don't fancy my apples rolling around in the sub cones
