1. How much does it cost on average if I want to change my silver R33 into white? (New paint)

2. How much does it cost on average if I want to change my Auto R33 into a manual one. (Anybody sells gear box?)

About 2.5k for a respray. Prices varies on where you go. But general rule is to find someone you like or with reputation and get a quote from them.

Agreed with above. Keep looking for another car.

I changed colour and after preparing the body myself for 4-5 weeks it cost 6k just for the paint. Would have been 12k+ for the lot.

as has been said, just buy the car you want. for the cost of what you want to do your car, you could simply buy a white manual skyline and keep your car silver and auto and have 2 cars.
