Put the cooler in the return-line, after it's left the engine bay, before it goes back into the tank. This is where the fuel will have the highest temperature, so You can get maximum heat rejection through the cooler. That also means it won't matter if there's some restriction in the cooler, since it won't affect peak flow to the rail.

The stock return into the main tank should be adequate, since You won't be pumping much more than the in-tank 040 does now.

Personally, I'd Y-Piece the two returns together into the main tank, that way the warm fuel from the rail doesn't heat up the surge tank, which has a relatively small heat-sinking capacity compared to the main tank. Make sense?
