Does any one know why we can only have one intake mod?

More to emission issues. Changing the OEM intake system that has been well enginereed for hours to achieve balance between emission, noise, performance etc will change your fuel mixture which in turn will change the emission composition of harmful gasses out of your exhaust.

Most aftermarket upgrades are designed with performance in mind and disregard the emission side of things...

Simply - because that is the law.

Not simply - its to do with emissions and everything else.
