There is a difference.

I have pulled the rom files of both a silvier Rb20 auto and a manual.

The main tables(fuel/ignition) are pretty much the same. The rev limit seems higher on the manual though(although this could be a fluke). The actual map files are not the same though.

From what I understand the auto softens the timing in the higher RPM so when you stand on it, during the gear change there is not as much tourqe.

Hence going from an auto to manual, a auto ecu would work ok, you just may find the top of your rpm lacking slightly. If you were to go the other way, manual ecu in an auto, you will find your gearchanges some what un-pleasant with the auto box at full throttle.
