The capacity and revability of the Skyline means that a 2.5" system will be fine aswell, just depends on how much airflow you will have to determine the size of the exhaust.

TPS= throttle position sensor, determines how much the throttle is open, which determines the fuel rate etc.

I don't think that the muffler will make much difference to flow, most of that will affected earlier on by the rest of the system. But if you like the look better then do it.
