I did mine after the engine was in but I had the intake manifold off.. no way it could happen with that on! Might be a bit different with a 26 because the water rail is a lot neater and closer to the runners.
Should be pretty easy to find a drop in replacement for RB26, it's the Neo engines that are 3/4 length and need adapters etc.

I'm using an R32 GTR cable with a Navara drive (unmodified, I have 3.9:1 diff gears so the Navara cog worked out pretty close).
There are a few threads about putting 25 boxes in 32gtst's and they cover the speedo drive mod.
I've got a series 2 RS4V (Neo, 4WD, tiptronic auto) and I love it. Excellent daily driver, very similar to my skyline but half a ton heavier Some suspension, a highflow and some welshplugs in the valvebody makes it quite a fun lunch box!
Didn't mic up the holes but they went in pretty nicely, no concerns about them moving around.
I basically did exactly what my mechanic mate/fellow rb30 enthusiast did with his last 3L and it works a treat!
Indeed, piping might work out easier if you swap the pipes going to the cooler though.. turbo hot pipe to other side and cooler cold pipe straight to crossover pipe.
There was a thread recently or some posts in a thread about stock headgaskets (30 section I think), I remember it because I run OEM RB26 headgaskets on my 30s and someone mentioned having an OEM RB26 headgasket handle ~50psi! I think they were running aftermarket head bolts though.
Just going back a few posts in regards to the oil restrictors, I sourced some 1/4" x 1/4" grub screws, drilled one out as a restrictor and tapped the feeds in the block to take the grub screws.
IMO much better than mig tips or tomei restrictors and easily interchangable in the future
Hate to be contrary but there is another old saying "you can't polish a turd" but Mythbusters proved you can.
I'm a big one for budget racing and bang-for-buck. The turbo you have might not be the best option out there but if it does the job without too many cons then cool bananas.

If you've got an issue, talk to Matt @ NIStune, if you're not a c0ckhead he will most likely help you sort it out. But until you actually RUN the ecu you don't even know IF you have a problem or not (it has been said that not ALL 16-bit ECU's have issues).
You're obviously having second thoughts so you might as well get rid of it and use whatever your new tuner suggests you use and be done with it.
