It is almost literally a waste of time changing out used parts for used parts. Is your Nismo pump a new one? Yes coil packs are expensive but when they get old they fail so a set of new ones should see you right for the next 20 years. Resoldering the MAF connections will cost you nothing so a good place to start. Did you gap your plugs down to 0.8mm?
If you mean the speedo drive yes the cable drive won't work. If you Google there have been a couple of solutions to this problem (don't recall because I had an R33 GTR Box) involving a replacement sensor or some kind of adapter.
Quite normal to ditch the O2 sensor with an aftermarket ECU. It could still be the narrowband original sensor or maybe it has been replaced with a wideband or maybe it is not connected to anything. If it is still plugged in try disconnecting it and see if it makes any difference.
I would set it to 17psi (or more) and leave it there. Never understood the wish for multiple boost settings.
Stock oil pressure gauge is likely not that accurate any more - replace it with an aftermarket item.
I know the Link has the capability to monitor a number of parameters and shut the engine down if they are exceeded. Don't know if the Haltech has the capability but obviously it will only do so if set up that way.

Have you got a S1 or S2? If S1 you will need the ecu to control the Auto.
The problem with AWD is you need the sump because it has the diff in it so is the diesel sump anywhere near the same as your RS4?
Whereabouts are you? Joe Kyle in Henderson has been adapting the diesel block to run (petrol turbo) in Skylines so may have some tips for you...(re engine mounts etc).
I don't think there is any such thing as a cheap RB26 block in good original condition.

The RB20 has a direct line to the actuator which opens at about 10psi so no 2 stage boost. If you are using the stock RB25 actuator with a direct line also no 2 stage boost. If your manual boost controller is working and correctly plumbed you should be able to raise the boost to better than 10 psi.
Has your new RB25 got an internally wastegated turbo (stock) or has it had an external wastegate fitted?

Cold Starting may be sensor.
There are two temp sensors on the water inlet - the one with a single wire is for the temp gauge. The one with two wires is for the ecu and you should be able to buy a replacement from a good auto electrician
There could be many causes for your running problems. Its worth taking the coils off and giving them a good clean (look for burn marks where they might be shorting) get a set of plugs BCPR6ES and gap them to 0.8mm
Typical fuel consumption around town could be 12 - 15L/100km depending on how heavy your foot is..
If you have 20psi on two cylinders at the least the head will have to come off - probably bite the bullet and pull the motor now. BTW post up your location if you ever want someone to have a look at your car or recommend a shop or service.

Have you checked to see if the rear brakes work at all - jack the rear wheels off the ground and stand on the brake pedal (from a fairly slow speed to start with)? Is your booster working at all (brake pedal feels different with engine on or off)?
I fitted a BM57 from an R34 GTR with the stock booster and pedal was not too hard.
